So, I was curious, if you've eradicated warts with treatment & your partner gets the Gardasil vaccine, do you think that it'd be possible to have unprotected sex one day? Not only for the sake of having a normal sex life, but for the sake of having kids the conventional way?

Gardasil protects against four HPV types (6, 11, 16, and 18), and is approved by the FDA to help prevent genital warts and anal cancer. so if you are sure the warts have been eradicated completely and and your partner has been vaccinated, then Yes you can.
